The Russians, who are fifth in their Premier League, lost 3-0 at First Division Amkar.
It was their first defeat in six games and coach Vitaly Shevchenko said: "We could have tried harder, but it's difficult when we have an important European match ahead of us – particularly at this comparatively late stage of our season."
Torpedo qualified for the UEFA Cup by finishing third in the championship which ended last October.
