Town fell behind to a close-range Kevin Gallen goal after 58 minutes before Simon Walton levelled from the spot three minutes later after Gavin Williams had been tripped in the box.
Skipper Jason De Vos scored his second goal in two games, turning home an Alan Lee flick on from a corner, to put Ipswich ahead after 67 minutes.
Bowditch, who had not scored for Town in 41 appearances, wrapped up all three points with a near-post header after Williams' cross had deflected off a defender and into his path in the 86th minute.
